The only 3D way of showing your flight track is exporting routes you have made into Google earth, but you have to have used ATLAS, a third party program for FlightGear, which tracks your flight into a path and gives you the option to export to a google earth route (As I remember). At the moment I am wondering if you mean either a path between waypoints shown on your flight display in the cockpit, or you mean the map feature both having been given their route input from your Autopilot/Route manager feature, where you can enter your departure/arrival airports, waypoints (fixes or navaids).
